Both on thessia and cronos station the prothean vi mentions indoctrinated precences approaching or that it was recovered by indoctrinated forces reffering to the illusive man and kai leng.....if sheppard had been indoctrinated the vi would have detected and mentioned it and wouldnt even have talked to him on thessia......

Well I think for most who believe in IT, the indoctrination is a slow process that reaches its apex in the last moments in London. TIM and Leng are already fully indoctrinated, no doubt about it and that's why the prothean VI detected them. Shepard on the other hand, due to how precious of a resource he would be, needs to be slowly indoctrinated in order to reduce the strain on his system and prolong his usefulness. Full indoctrination does not happen until Harbinger hits you with the laser; even then, Shepard isn't under full Reaper control until he picks either control or synthesis.

So no, the prothean VI does not disprove the IT.
