Several important characters (and there were only a few that knew about the reapers) talked about the importance of species developing technology naturally. Legion also implies that accepting technology that was not developed by you blinds you to alternative technological advancement. The the Vigil and the reapers confirmed that the mass relays were a trap, a form of control that the reapers exerted on the galaxy to reinforce their cycle (I can only assume FTL drives are simple enough that following a discovery of element zero, any race would be able to figure out how to build them).

It can even be argued that the consequence of accepting and using the mass relays has been a minor theme.

Yes, the Relays were a part of a giant trap. But I believe that it doesn't mean there are other ways for travel between clusters that fast. I think that in ME universe even natural way of tech development will just lead to inventing the Mass Relays. With still no other way to travel between clasters that fast.

If there were other ways, then the Reapers could just turn all Relays off in each harvest: lesser races left splitted, while Reapers use all advantages of free and almost instant travel... Well, and Mass Relays Network is one of the things that make ME Universe so special :)

Hang on even if the test works the Normandy crew will be stuck far from Earth/Thessia/Palaven etc unless someone went through and placed/ reconstructed a mass relay on the other side, but if that's the case why not just have that ship try to get back to earth via mass relay which would be much more efficient and risk less lives.

So suck on that.

As I already said: the jump is possible only between two working relays. Which means relay on the other side was also reconstructed. Which means there are enough men, ships and resources on the other side to resque the Normandy and its crew.

While I don't completely buy the indoctrination theory, I do firmly believe the Normandy crash is a dream or hallucination. No matter how possible it may be to actually happen, Joker would not leave Shepard without a good reason which is exactly what happens in the game, i. e. it isn't real. Either that or BW f**cked up hard.

Why would Javik take part in a test flight years later? With Shepard gone and the Reapers ... uh whatever they are, he would probably want to die alone somewhere. And why in the world would the explosion be the same color as the Synthesis/Control/Destroy option?

 - Shockwave color could be some long-term post-effect of Crucuble's explosion.

I prefer to assume that the long-term post-effect of the Crucible's explosion is that trillions of millimeter-long Reapers are responsible for pulling ships through the reconstructed Mass Relays.  They're also responsible for the color, because they like pretty things.

Also, it's obviously not Javik, but Javik's clone.  The Asari on the Citadel touched him when he visited, and stored his DNA in her brain; she then used that later to create a clone.  There's now thousands of Javik clones, always volunteering for the hardest, most dangerous missions.

Let's try something different.
I challenge you to disprove any of the following arguments using either a) ingame evidence or B) a logical deduction:
1. Why do Mass Relays change color?
2. Why do Javik and James join the test flight? "They're part of the team" is not a solid argument. Unless they can actually provide any help during the flight, they're completely pointless.
3. Why does nobody of the ME2 crew join the test flight? Using your own argument, you're treating them like "kings".
