When I shot the pilot out of the atlas and took control, the glass was broken, naturally, because I shot it. But on grissom academy and on the main cerberus base there is an atlas that doesn't have a pilot and was just standing there, and the cockpit was not shot at all, and when I get in the atlas, the glass is broken. WTF
Its not an issue, but it is annoying.
Also, if your atlas gets low in health, bail and re-enter the atlas and it will have full health again.
Something I did that I found funny was when I highjacked an atlas and another one spawned, I killed the pilot of the enemy atlas with the atlas I was piloting. thought that was prettty cool and thought the atlas weapons did too much damage to kill the pilot before the atlaas exploded
