So, in DAO there would be merchants who had that one great item you saved up all game for, and when you got it it was amazing. You could also buy useful supplies (simply to stock up on poultices or to get trap parts). Also, they would have unique and interesting items, making vendors unique and interesting themselves.
In DA2, shops were almost useless (except for the Black Emporium, if you had it). The only thing you would really use them for is to buy: Armour upgrades for companions, backpack upgrades, the occasonal good item, the rare quest item (qunari sword) and selling junk to. Most of the items in most of the stores were... well, junk!
Could stores be made interesting again for DA3?

I found stores boring in both games. In both DA:O and DA2 the only reasons I ever used a store was:
Sell junk
Buy a backpack
Buy mats for crafting
I much prefer how you talked to the NPC in DA:O though instead of just clicking on a box or whatever to access the shop in DA2.

I found the stores in DA2 to be useful as there were actually unique high level items worth buying in each act. OTOH there was nothing worth spending money on in DAO. I like that stores in DA2 get rid of sold stuff but maybe it should not happen so quickly. Maybe the sold stuff should be gone after some period of time has passed.
The whole health, stamina, mana, restoration, etc. system is poorly thought out in DA2. There was a limited supply of health and mana/stamina potion but an unlimited supply of restoration potions. However restoration potions only were usable if you had lost *both* health and mana/stamina points. I would stick with the simple health and mana/samina potions and make them unlimited as store items. If there is any limitation make it time based. Each store gets a certain number and when sold out, time must passed for them to get resupplied.
The shops that make special stuff such as runes is a very good idea and should be extended to arms, armor and magical items. The idea of a customized weapon as in the Legacy DLC is good but should be applied to anything the player wants. This solves the problem of people getting a goodie pack of arms and then having to sell the unused ones for 1 gold to avoid getting too rich too soon. The goodie pack would consists of enhancements to arms, armor and magical items that the shops can do. This way the player pays for the goodies in the game and gets poorer rather than richer from the packs.

Myeh. I have a liking for crazy-ass builds (you can read that as "gimped" if you like, it's probably true), so 99.9% of the "really awesome" stuff in the stores (assuming I bother buying it at all) goes on my UNUSED companions, because the PC and all the companions I use are so bizarre that they're always better off with stuff I can't buy.
I don't especially like it that you'll only have enough cash by end game to get maybe one or two of the "big" items, though. However, compared with the other problems with the way EQ is handled I'd say the type/quality of store merchandise is small potatoes.

I found stores in both games to be useless(other than the odd item), as I could find any thing I need by looting.

I prefer the DA:O style of store. Not only do certain shops have very powerful items for sale, they also had something of a personality to them. Generic Vendor's A and B are far less memorable than Wade and Herren, or that lyrium addled dwarf.

The problem with the stores keeping everything is that you have to scroll through pages of junk to find the one item you wish to buy back. It got really tiresome by the end of the game. Most of the usable atuff such as armor, weapons and magical items you find are low level stuff that gets less and less useful as the game goes on.
In DA2 you get a storage chest early in the game that is conveniently located. Anything you think will be useful can be stored there. So there is no longer any need to buy back anything from the stores.
