Does anyone have any thoughts on my deformed Krogan theory? Genophage went wrong and messed up the Krogans or something?
Maybe. Genetic modification could also be a possibility. Salarians had enough of Krogan and decided to send them back to their primitive state, maybe.
It might be an alternate universe/timeline. Atleast, that's the vibe I got from the Aaron Flynn interview.

Maybe the weird Krogan is a side effect of the new Genophage? That could be interesting. If you tried to save the Krogans you actually damned their race.
Which disregards the choice of those who didn't cure the Genophage. Entire ME3 is a one big catch 22, entire races get affected/possibly extinct/changed

Not necessarily. I understand this is a major obstacle in keeping the next game set in the milky way, but hear me out. The green/blue/red waves need the Mass Relays to travel. As we see in the ending video, the waves dissipate with distance. Obviously, not all the relays are active (frozen, like Charon, or displaced like the Rachni Relay), and the Reapers judged that there wasn't anything worth checking out, so they were left closed. If the waves can't reach these ''unexplored regions'' we're in buisness for this game to still be in the milky way.
And at the same time forbidded from visiting any planet we already saw and seeing ANYONE from knonw-galaxy regions cause they could all be potentialy affected by synthesis/genophage-cure/Rannoch choice etc. So in the end it's exactly the situation as if we were in a different galaxy. And even the ark theory disregards player choices to a degree, for example - Krogan survive this way, even if some players wanted them to die out from Genophage as shown in EC slides
Even if it is set in another Galaxy, the effects of ME3 would still be felt. Races would still be missing etc. Alternate universe is something I just can't see them doing right now.

The only advantage to staying in the milky way are the potential references to the trilogy, since travelling somewhere in your galaxy is nothing like travelling to another, in terms of time and distance. Maybe some of the older krogan/asari can relate to times before the Reaper invasion. Potentially even see them return, eventually.
Besides, what are the chances of Mass Relays being present in another galaxy? Reapers (probably) have never gone there, and they are one of the symbols of the universe. What if, like EDI once said, in another galaxy 1+1 would equal 3, and all of our physics, biotics, elements, etc. would no longer work.

ME3 was clearly originally intended as the end of the series, period. Particularly after Extended Cut.
I agree it was meant to be the end of the Shepard Trilogy. I don't see it as having been any promise of the future but that of a ending to that story. The old man telling the story to the kid no matter what ending you choose never changes. What does that indicate?

Perhaps the races native to this other galaxy could already have their own travel system in place. Or the game is set 500 years after the first ark colonists arrived so enough time to build new relays with knowledge they already took while leaving Milky Way
The Mass Relays are a central part of the Mass Effect Universe. There's no Relays in other Galaxies, so unless it's set like thousands of years in the future and the Asari somehow got to a new Galaxy and somehow built new Relays, the odds of new Galaxy are pretty low.
Also, I don't think this "ark ship" is going to be a thing. It would be thousands of years before it got to another Galaxy and everyone on board would be stuck in cryo or dead before they got there. Ship would probably run out of fuel too and they'd die in space.
Does anyone else think that the guy in orange/black armour could potentially be antagonist?

Hmm, if this was ark theory and they went to Andromeda galaxy, then the Mass Effect Andromeda would make for a cool title for new trilogy
EDIT: Rumored/WIP title "Contact" sure would also make sense in the ark theory setting, Contact with new galaxy races
