Do you consider Drew Karpyshyn, the original writer of this series, to have such an IQ? Because his dark energy concept would have left the series in an even worse predicament.
But that's neither here nor there. The ending could have been the most masterful piece of writing ever created, yet had it featured any kind of significant divergence or final choice whatsoever (like both the previous ME games), the writers would have to deal with the consequences in the next game.
I honestly believe that the ending(s) could have been written in such a way as to leave the Galaxy ready for ME:Next - or in the very least not leave the whole place in a "Divergence".
As for Drew's work - I like it very much. However (as you and I have discussed) the Dark Energy idea seemed pretty horrid. They were not fleshed out and fully realized yet..... but from what we read they seemed worse than what we got. On second thought, they were worse than we got.
I made the IQ joke because I think of it like Chess - always be as many steps ahead in the game as you can. It's all about planning ahead. No plan survives first contact with the enemy (Captain Hunt line from Andromeda) - BUT the plan can be adapted, and you should always have a Plan B (if not more).
I will concede the point that no matter what they wrote it would have to be addressed in ME:Next. They wanted decisions to have impact, and that means upping the stakes. Quarians and/or Geth, will there be Rachni and/orKrogan? - in the game those parts felt pretty meaningful. Had those issues been watered down they would have seemed trivial.
At this point, I'm interested to see how they will tapdance around all of these issues. Who knows - it might even be brilliant.

Tbh, I think the Dark Energy idea was pretty good. I would've liked it.
Me too. But as Tonymac has pointed out, It was still just a preliminary concept. It's like a raw piece of meat. Has the potential to be more.

The problem is, it would've introduced an actual plothole into the story. It would've basically boiled down to "to stop the depletion of dark energy, I decided giant sentient ships running off massive amounts of dark energy would be the best means to stop this."
The advantage the dark energy plot has over what we got is that it was never made. It is just a concept... so you can kind project your own ideas there.

I just like the Dark Energy concept for one reason.. human biotics were a bigger element of the story. And.. the fascination with humans by Harbinger would've made more sense in general.
Otherwise, whatever. I might be more uneasy with the state I leave the galaxy in if there was a Dark Energy ending. You could probably destroy the Reapers in that one too, but it'd probably have a lot less closure if you did. The galaxy would be left scrambling for it's own solution to the dark energy problem, without the Reaper's "help".

Only to a degree. The necessary foundation of the idea is still discernible, and quite problematic for a number of reasons.
But we should probably stop talking about that in this thread.

In a way though that lack of closure would be pretty interesting, part of the appeal of Mass Effect is this existential struggle with the universe.
Dark energy as a threat? Eh, sure.
Dark energy in relation to the Reapers' tech and cycles, and Karpyshyn's end-game for it? Really, really bad.
There were 2 ideas for the Dark Energy plot:
I agree that the first one is pretty stupid. The Reapers want to kill organics because they will destroy the universe by using dark energy, yet they use dark energy themselves.
The second one is nice. Biotics are the only way to save the universe so the Reapers have to find the perfect species to do it.
I believe I've read that the ending choices would've been to either destroy the Reapers and hope we can find a solution, or let the Reapers make a Human-Reaper and save the universe.
