I don't think it's an acronym in the way people are thinking, with one letter corresponding to a word.

 

SPECTRE was SPECial Tactics and REconnaissance, after all, and I figure if nothing else they're doing lots of stuff that goes back to the spirit of ME1.

However it was shown as Spectre, not S.P.E.C.T.R.E. like A.R.C.K.O.N. is. The separation of each letter tends to imply each letter stands for a different word.
