I don't want to dwell on this subject because it is off-topic, but I think that the indoctrination sequence that was mentioned in the Final Hour app was likely part of the sequence in which The Illusive Man was exerting control over Anderson and Shepard. As I recall, in the leaked script from November 2011, Shepard and Anderson were referenced as being "indoctrinated" by TIM. Likewise, if you happen to have the art book, they had the idea that The Illusive Man was going to transform into a creature and that would be our final boss fight. They had ultimately decided against it because they wanted us to fight a character we "already knew" so to speak. My guess is that the gameplay section they said they had trouble incorporating because of indoctrination was likely part of the indoctrination sequence with TIM that was already in the game and could have even been part of the boss fight that was scrapped.
