My main ManShep is a spacer and I know you can talk to his mother in the first game and she's mentioned in ME2 and ME3 but is Shep's father ever mentioned?

In past tense, yes. But there is no mention of him anywhere. I think it's implied he's dead, or simply gone.

My Shep is always a spacer, too, and I always wondered that as well ...
Perhaps he was intimidated by Hannah's military prowess, as she does become a dreadnought captain and then an admiral!

I have two headcanon fathers.
First one - Malcolm Kaine, was a lieutenant in the First contact war. Didn't know he had a son til Shep was nearly a teenager, didn't much care about him as a son until after Shep died at the start of 2.
Second one - name unknown, was my Earthborn Shepards' father. Abandoned them because of their biotic potential. Tries to get them back before they enlist for extra money to toss at drugs and things. The Earthborns enlisted and quite clearing threatened to kill him before doing so.

I only did one playthrough as a spacer Shep but my canon Shep is from Mindoir and her family were her life so when she lost them her world fell apart. At least Spacer Shep still has a family to speak of, Earthborn and Mindoir Shep's weren't as fortunate. But I would think Shep's dad was more than likely killed in action or something. For my Shep her family are her crewmates and her bondmate of course.

Since there's no mention of Sapcer Shep's dad, I just always assumed that he was killed in action at some point before the first game started.

Maybe his mother doesn't know who the father is, maybe when she joined the Alliance Navy there was not many female staff on vessels and she got on well with alot of the crew...

Since there isn't any dialogue or text suggesting a rift between Shepard and his father, it appears he died at some point before the start of Mass Effect 1. In fact the only reference to Shepard's father at all in the background info, suggests that he had been around. So I think 'death' rather than 'deadbeat dad' is a more plausible explantion for Shepard's father not being heard from in the game.
Since Shepard's father would not have been that old at the time of his death, and considering the fact that he was in the military, my guess is that he was probably a casualty in the Skyllian Blitz.
