DnD Complete and Legacy Install

For the longest time I've just had vanilla NWN2 installed, but I just bought the new all-in-one deal, "DnD Complete", with NWN and NWN2 bundled together.  The thing is, when I installed it, it installed its new copy of NWN2 plus patches and the toolset into a separate "DnDNWNC" folder.  When I run the game, though, it looks at the same my docs folder for my local vault, settings, and override as my old installation.  

So now I have two complete, semi-separate installations of the game and toolset on my computer.  One's just NWN2, the other with all the expansions.  I'm tempted to just to keep things as is, since I have plenty of extra disk space.  I'm thinking that with both installations, I can still work with my older modules using the one toolset and maintain their compatability with non-MotB and SoZ players. 

I know I have to be careful with version control, and I should probably set up a new user folder, but are there any potential hazards to having a dual installation?

I would backup everything important then uninstall everything and run on the new DnDNWNC after putting all your stuff in the new dirs.

but that is just me...
