As the person who convinced a huge amount of people to come to an all out fight at earth it is completely out of order for shep to tell his ship to flee just in case they might get a scratch whilst millions are dying fighting the reapers.

Does Hackett actually do anything though? Most of those damn forces were Shepard and their charisma, not some old dude in a funky hat.
At this point in the game, it isn't out of the way for Shepard to tell them to bug out. They've lost a lot of blood, and in a few minutes, they're going to believe what the Reaper leader says no questions asked.

I thought the Normandy was the flagship, and Hackett was on the ship that was putting the Crucible on the Citadel.
Unfortunately, forced issues are with us at this point (and the whole hour+ before it), and I just came up with something that would make Joker seem like less of a gorram coward to sort of salvage the scene (next to all the other people saying it should be scrapped, which it should be).

Okay, before fleeing:
the Normandy docking on the Citadel, Shepard's party members dragging Shep on board before the Citadel falls apart (homage to ME2)
After the Crash Shepard reporting to Hackett on the QEC device, EDI reading off coordinates so a team can be sent via standard FTL to bring them back to Earth.
