I've encountered this bug, too. So far I'm lucky I'm only interested in two kind of upgrades (Shotgun High Caliber and Ultralight Materials), but because it seems it's random and unfixable by reloading the game...am I supposed to trust in just luck?
And I care a crap about necromancing this thread. Spamming all the forums asking for a fix is what it should be done...just ridiculous. Like the Shield Boost in MP forcing melee on players (it isn't fixed, I guess) , it is a BIG fun ruiner.
I'd say I hope the next ME doesn't have those kind of bugs, but I guess it'd be wishful thinking.

Same here, just started menae with an imported-from-me2 new game and the mods don't show... Using weapons from the ground side and firefight dlcs. They worked fine on mars when I was using default gear.
The only work around I can think of is to mod the save in the savegame editor post-mission to update which mods are available.
Seriously bioware, this game is over a year old, if you're not going to do things properly, then just don't bother making new 'fixes' that mess the game up please. We can do without any pointless meddling and shoddy patching, thanks.
EDIT: Gladiador2 (and for anyone else who's bothered), I can confirm this issue is fixable, I *think* it's something to do with the weapons modification tables in the game.
I decided to test it by starting the mission with default guns and pick up a mod, swap out some guns and pick up a mod, swap out to specifically dlc weapons and pick up the mod, and each of these allowed me to pick up the mods.
When I attempted to recreate the issue ( starting with dlc guns and going to pick something up) it still worked. I don't know what I did beyond fiddle with the table... Now the issue has disappeared. Try it, hope it works for you.
