I highlight the mod (say SMG Scope 1 on Mars), and activate it, Shepard does her "Omni-tool Scan", but there is no pop-up confirming that I did, in fact, pick up the Weapon Mod.

Also, when I get to the Weapon Bench, after having picked up 2 mods (SMG Scope and Ultralight Materials), there is no selection for the mods on the SMG panel.

Uninstalling, and re-installing didn't work (unless I am missing something), nor does reapiring the Install thru Origin.

Ideas?

Same thing happened to me yesterday but I haven't progressed much further in the story today. Have no idea on how to fix it. Is it a consequence of the 1.03 patch, or are we just unlucky?

Hmmmm....

It's a bug for the Priority: Mars map, but Priority: Palaven worked normally, and I was later able to purchase the missing weapon Mods from the Citadel.

Irritating, but not game-breaking.  Wonder what screwed up?  Aside from Me not patching the game correctly (I apparently was on 1.1, not 1.3)
