No matter how the Story will end in Extended Cut.
I've made my own conclusions about indoctrination and what really is under the cover.
I want to share my opinion with you. My thaks are at the bottom of post.
Unfortunately, I still have some troubles with my english, so dont blame me for trying...
=== The Reapers ===
At first we must understand that Reapers has extremely high grade of technology. They make a decision about new cycle. It is not a first time. It is not a second. Attempts to resist was in past, but even Protheans with their advanced technologies and social organization was destroyed. It means the only - Reapers doing their harvest just one more time. They dont feel nervous about it. They dont afraid. Destroing civilizations everywere in a galaxy is not a trouble for them. It's just their work. And they are very efficient workers. This is not a war for something. This is harvesting. All of us are like vegetables for them... In other cases the whole story is doubtful.
Moreover. The Reapers dont interested in pursuing apes all over the galaxy. The most efficient way is to put them all together in one place and harvest at once. With no mercy.
Think. How to put them in one place? To do this Reapers need a great Leader (or Leaders). This Leader must unite all galaxy forces under a single standart and bring them all in some place to be harvested at once. It's very efficient way. But there is a very little amount of such Leaders. Reapres have to choose them properly.
=== Saren ===
The best spectre. Very important unit. If the Reapers would indoctrinate him the government will react strongly. It's the goal. The provocation. Why actually symbiosis? Well, that's pretty easy. If it will work then the Reapers get slaves for free. If not then there is another way. Saren and first Reaper are baits. Both. If civilizations are strong enough to destroy a Reaper then the time has come. Reaper for the fleet and Saren for the hero. Well done, Reapers.
=== The Illusive Man ===
The CEO of most advanced organization of humanity. Shepard and TIM are both humans, so Reapers can use TIM to provide Shepard in his journey. Shepard's loyalty to humans is used. And they did it. Well done. Moreover. TIM was totally indoctrinated to be a weak-willed slave of Reapers' will (like Saren). But his mission is to minimize loses. This aspect forced TIM to choose Control strategy. Saving Reapers' resources his main goal. All his words to Shepard about saving humanity and it's dominance in the galaxy are fake. Excellent deception provided by Reapers.
=== Shepard Commander ===
The main target of Reapers' plan. All the time. From the beginning. That Leader. Major victim. The player of course too. Shepard was not indoctrinated like all others. There is a reason for that. Protheans had a technology to reveal indoctrinated people. That means revealing is possible and can be used by organics. To execute the Reapers' will Shepard must be clear. By that reason TIM did not patch Shepard's body. TIM left Shepard as he have to be to reach the goal. And a good team empowers him. But what a Leader without a victory. Defeated Saren was the first one. Now people of galaxy know about Shepard and his power. About Reapers' base over the Omega 4 relay i dont know. Maybe Shepard made a step away from plan. Maybe not and this base rebuilded every cycle only to be destroyed. A good story for apes. Anyway TIM wanted him to reach that base. Shepard did it. This victory lets the people think they can retaliate. Knowing that all civilizations are ready to unite against the threat. But that's good only for Reapers. Shepard brought as many fleets as he could to Earth and every obstinate Player successfully executed the Reapers' will. Shepard is guilty with no excuses. I think he realized that at the very end, when everything no longer matters...
=== The hallucination and senseless chioce ===
After the fleets are brought to the edge Shepard is no longer usefull. He must be destroyed from this moment in public to dispel the morale of fleets. Your brave Leader is DEAD! There is no hope. Get over...
Shepard is fully consumed by his mission. If he fails then all work will be meaningless. All galaxy fleets will be destroyed because of him. Did you see the armada of Reapers in the end of ME2? It's enormous. And trap is closed. Consequences can be epic. Can you imagine his feelings? So, he continues. By the way, the catalyst as a God child is only in his delirium. We dont know exactly what the catalyst is. Noone knows. In his hallucination the choise of ending makes no sense. Results are the same - everything goes to hell. It is that, what he is afraid of. After inevitable explosion he is trying to save the Normandy by the only reason - he wants to save on some unknown to the Reapers and inhabitant planet those people he loves so much. This is the reason why the most loved crew members are on board (if Shepard "did well"). If he die or stay alive this is not the end, it can't be...

The Great Story! Thank You. I dont know how it will end, so I'm waiting for the "Extended Cut". Maybe some answers will be given. By now I can tell the only. This Game forces to think. It is not a stupid shooter. It has the Story and impressive characters. Holy, how good that someone still making such a stuff. Definitely, this unit has a soul.
And Thank You specially for Tali'Zorah vas Normandy. She is great!
Anyway I keep hoping these bosh`tet Reapers will be smashed up!
