In the endgame after you get hit by Harbinger you enter into an entirely new mission called "The Return" , because after you get hit and go to the Start menu and choose "Load" you see the option "Restart The Return Mission" and it also shows a picture of the citadel's dark hallway with the corpses in it and pointing out the name of this place as "The Return".

Yeah, I thougth about it after Marauder Shields killed my shoulder. But then I got to the ending and completely forgot.
I'm guessing there was supposed be some kind of explanation.
