Rome was the head of the old roman empire, then the head of the western roman empire, then the head of the catholic church (with the Vatican within) and still is, it was the 2nd capital of "the axis" and then the head of the think tank "The Club of Rome". Every single major decision that has shaped the world as we know it, every language, most of the post-renaisance art, most of every country legal system....all of that has it's roots in Rome. Heck, I could bet 100 bucks that the city, through history, has had more underground tunnels, hidden chambers, secret passageways and secret meetings between influential people than London, NYC and Paris combined. In fact, it's publically known and even confirmed by the Vatican itself that there are secret tunnels and chambers under the Vatican that only the highest ranking cardinals (and the pope, obviously) have access.
Besides, Rome has been burnt, destroyed and reconstructed so many times that it has earned the nickname "The Eternal City".
So, having all that into consideration, wouldn't make sense that one of the last bunkers the alliance has could be located deep (and I mean really deep) under Rome?
In fact, It would make sense if the alliance declares victory from an underground bunker there and then starts commanding from there, since all the "major" cities were attacked by the reapers (i.e. NYC, London, Washington DC, Paris, Moscow, Tokyo, etc).
Putting a command bunker under Rome would be an awful idea. For one thing, you've got two and a half thousand years of history sitting over you, making building ridiculously complicated. For another thing, Rome sits in what used to be a malarial swamp; the ground isn't particularly good for large underground bunkers. Plus, "number of major historical occurrences in the area" usually isn't a criterion for military organizations when figuring out where to put the Secret Underground Lair, otherwise NATO would be headquartered in Istanbul instead of Brussels, and they'd run the Alliance out of Baghdad instead of Arcturus.
Also, the weather in Rome sucks.
If you're looking for a decent spot for a underground command bunker, you could try Zhiguli, a mountain range near Kuybyshev in European Russia that, geologically, seems to be one really big hunk of rock. Speculation during the Cold War was that that was where the USSR put their version of Cheyenne Mountain. Kuybyshev was actually where the Soviet government was based out of for a large chunk of the war, after they evacuated Moscow in 1941. And it's far away from pretty much everything, not a lot of population centers near (other than, obviously, Kuybyshev itself), making it a useful hideout from enemies like the Reapers that would focus their Reaping on population loci.

Like many other people in this thread, I think New York is boring and played-out, especially in terms of alien invasions and whatnot. If we're going to have to show some Reaper War stuff in the US, we should show, like, New Orleans or something. You know, a cool place. I'm pretty open to anywhere that isn't horribly overdone (which at this point is pretty much "just New York and maybe LA"), though, so whatever.
Not that I'm particularly picky. I'd be happy with learning pretty much anything else about the Reaper War.
