I'm a level 22 engineer, who still got all the DLC missions, only completed 3 loyalty missions (grunt, mordin, jack), most of Omega missions and all the Tuchanka missions.

I'm now at about 40% paragon and 60% renegade. Can I still get always get a red (renegade) or blue (paragon) dialogue option on the remaining of the game?

I'm a little confused about how the morality system works, even after reading the "A Mass Effect 2 Persuasion Guide - how to get both persuasion options everywhere..." thread that explains it.

Can anyone help?

I don't know exactly how the morality system works, but I simply changed my class specialization. I had to, because a few times in the game, there is a moment that matters. I was unable to choose a paragon or renegade answer and was stuck with the right side of the dialogue wheel, when I wanted to actually use a alignment answer.

And don't forget to chat to the crew. I'm not sure if you can get hidden alignment points from them, but sometimes you get a +2 (or more) Paragon/Renegade out of it.

The ME2 morality system is more complex than ME1 and you can't actually see how you're doing. You can see the paragon and renegade bars but they only show you how many points you've earned in an absolute sense. The game actually works on how many points you've earned in a relative sense, specifically as a percentage of the paragon and renegade points it's been possible to earn up to whatever point you're at. So (picking numbers out of the air here just for examples) if you'd got 500 the bar might be full or nearly full, but if it was mathematically possible to have earned 750 then really your full bar is hiding the fact that you're only on about 66% or so. Say it was the same on both bars and you then run into a situation where the trigger for the paragon option is 65% and the trigger for the renegade is 70%. Result: you get the paragon response (but only just) and the renegade is greyed out. If the triggers were 70% and 75% then obviously you don't get either of them. Worse, you don't get the points for using them so your percentage that you can't see drops even further.

The practical upshot is that it can make it difficult to get both or even either if you start choosing too much of one or the other, or too many neutral responses. It's a pain IMO because it works against role playing and leads to people choosing a non-preferred answer for the points rather than the dialogue they really want to see. Three things can mitigate this to a greater or lesser extent: first max out the passive class skill early and choose the specialisation that gives a 100% bonus to morality points. Second, import a character from ME1 because on new imports a proportion up to a max 190 points of each of the imports' paragon and renegade scores are brought over (for the first playthrough only, i.e.you lose them on a New Game + with the same character, which is bloody annoying). Third, there are two morality point glitches which can be used to increase either renegade or paragon in the first case (conveniently early on in the game so it doesn't really break the flow when you're only about 20 minutes in) and paragon only in the second (which I don't like myself because it means taking an hour right in the middle of the story to exploit that glitch). Look for infinite morality points in the Mass Effect Wiki and you'll find instructions, but using the passive class skill and/or an imported character works a lot of the time. I suppose a fourth option is the Gibbed save editor, which you can use to open up a save and add as many points as you wish. Quicker than using glitches and lets you role play it properly from the outset.

the tough one is in Samara's loyalty mission...but you only need it to recruit Morinth (It's open to debate as to whether that is a good or bad decision)
