In the same way that they show you different characters during certain missions I.E. Wrex was dead so you got Wreav, Mordin was dead so you got Padok.
The other games would be the following:
A. Same missions with a few varients depending on your ending.
B. Slightly different characters depending on your ending.
It would be a coding nightmare for sure, but impossible? I doubt that, especially with how powerful the new consoles are looking to be. It seems more likely that we won't see a new ME for quite a while, say a few years.

sure, it could technically be done, but there's no way BioWare would spend so much time having to cover so many bases (just look at the PAX panel, one of them explained how staggering ME3 was with the variables from 1 and 2). It's just not feasible. It would require way too much development time and the gain is too small when it's a hundred times easier to simply make a new game instead.
Don't get me wrong, I would LOVE to play another game as Shepard (in a "dream world" kind of sense where the plot would work without the Reapers and all that). I've loved the entire trilogy and another adventure with one of my favourite protagonists of all time would be incredible! But... we're living in the real world, so let's focus on other possibilities and adventures instead of dreaming of things that simply won't happen as long as BioWare, like any other company, have to produce games that will get them food on their tables.
Think about this though:
In the game itself, they've all but said there will be a new game or trilogy of games involving Shepard. Shepard is still alive (in the destroy ending). Then there's the scene after the credits about "The Shepard", and "one more story". Now, it's not much of a stretch to say that the existing trilogy is "one story", since it is, with a single main arc from start to finish, with antagonists introduced in ME1 and dealt with in ME3... in that context, "one more story" is a 2nd trilogy. No, they don't flat out SAY it, but it's a very reasonable interpretation of what they say. Even if you take "one more story" as "one more game" = ME4, that's still another full game.
Then, look at the wording of the text in the textbox immediately after that scene. Going by memory here (so I may be mistaken on precise details), they say something about "further adventures with Shepard". More to the point, they don't at any point word things in such a way as to rule it out.
Yes, it's true they might just mean more DLC involving Shepard before the endgame... and we'll likely see that in any event. But, if that's all they intend, why go to the trouble of preserving their options like they have? .... which isn't saying that they're going to release new after-endgame content with Shepard, but it is suggestive, yes?
Sure, they'll have to make the destroy ending canon, but why not? They know diehard fans are going to have a destroy savegame, and that the majority of people still interested in the ME series are going to want to play her again anyway.
So yes, have hope. Not too much hope, mind you... but some hope. It's not impossible. They've written things to keep their options open... so, we'll see
