Its too bad I spoiled the KOTOR plot already for my wife, she only got into games first with ME (yet she was only watching/directing), but she fully got involved in DA:O as a better player then me.
Gameplay-wise, DA:O wins. KOTOR was too much of a easy playthrough. Unfortunately, looks like some folk are complaining now because DA:O has re-adopted BG/BG2's difficulty and tactical gameplay... *sigh*

IMO, JE had a better twist, and the best twist of any video game ever... although the best video game plot easily goes to Deus Ex.
Combat/gameplay and characters goes to DA, while overall plot goes to Kotor. Also, replayability goes to DA imo. Overall, it isn't as easy for me to say kotor is better because. For the first playthrough, kotor is probably better, but on consecutive playthroughs, DA is superior. With that said, I did play kotor 6 times through.
But I am not a fan of D&D in general, especially the combat systems (I dislike them in video games). If kotor could be recreated using the DA combat mechanisms, that would be fantastic... although there are already similarities (kotor uses a mana system as opposed to any kind of cooldown).
Edit: One thing that made kotor less replayable than DA is that your character is centered around being a jedi/dark jedi. Therefore, using lightsabre and the force feels like a must, even though you can choose not to do so. In DA, choosing any play style has its benefits, even though certain classes/talents are more powerful, so there is more variety in your character vs kotor being jedi/forced centered.

One thing I was disappointed about with ME, was the lack of tactical options. I had a break from gaming but had the urge for squad tactical combat, ME came into the picture, then I got JE after. DA:O however, really made it gameplay-wise. A lot of folk complain about combat being too difficult.
But after running around as an invincible player in all previous Bioware games except the BG classics... DA:O was what I've been craving for all these years.

But that's it. DAO equals it for characters and world creation. It is vastly superior on combat--and given the bulk of your time in both games is spent fighting stuff, better combat gives DAO the edge.
I know other will differ, but I found KotoR combat--umm, well, to be polite, let's just say it was so ridiculously easy that it never interfered with moving the plot forward. For me, DAO combat is a fun and interesting challenge.

Plot: KOTOR
Combat System: KOTOR
NPC's: DAO
Party Chat: DAO
This is not meant to take anything away from DAO: easily the best game I've played in the past 5 years. KOTOR, however, was something very, very special, given my utter devotion to SW since age 8 (since ruined by CW...
Between DAO and KOTOR I simply have to raise my drinking horn, cry WASSAIL! and drink to Bioware. They shall all dwell in Valhalla forever.

Not to mention, in both KOTOR 1 and 2 Jedi's massacred by an evil and unstoppable force the Sith backed by the star forge. DAO grey wardens get massacred by an evil and unstoppable force the blight. There are lot of parallels between the games in term of story.

JE is a personal favorite and it overlooked by too many folks but I love the story and the game mechanisms but the party interactions are not as good as in KoTOR or DOA.
DOA is improves on a lot of things. The party interaction system is much better. The lore is more interesting because it is new. I think the sum total of the NPC's in DOA are better than in KoTOR despite HK47 being singularly better than anyone in DOA. Combat and combat mechanisms are better in DOA.
