Have Anora become solo Queen/marry your Cousland, spare Loghain and then persuade Anora to let Alistair live instead of executing him.

Or you can choose the 'No Compromise' pre-built history. That's what I did because I never save Loghain...

Yep! It's the only thing that will get Alistair to leave. If it bothers you so much to see him live, you can still simply feed him to the Archdemon. (Though having Loghain around is fun! And he's a pretty good fighter, too.)
