I think the easiest way to make a lot of people happy would be to just let Shepard argue with the Catalyst. Show it the error of its ways, tell it to eff off, whatever. But (and this is important) Shepard should be able to win this argument if certain choices were made. Synthetics always rebel, you say? Take a look out the window and observe the geth and quarians fighting side by side. Something like this would give Shepard his/her agency back, allow for a happy ending, and allow players to reject all three of the Catalyst's immoral options in one fell swoop. There would still be a number of plot holes that would need addressing, but I could live with something like this
