 I've recently finished Mass Effect 2 in preperation for Mass Effect 3 (late, I know) and I just noticed that not all my Mass Effect 2 achievements are unlocked despite having done the mission (some loyalty achievements,recruitment achievements etc.). I've seen other forums discussing ME2 achievement problems but I'm not too concerned about having or not having the achievement. 

I just want to know what is imported to ME3, my save file or my achievements e.g I did do Legion's loyalty quest but didn't get the Legion loyalty achievement will that affect my ME3 experience? I know that if you had the 'Rich' achievement in ME1 and imported your character to ME2 you started with much more cash/rescources.

There are two files that you are referring to. One is for achievements, and does not import any data to ME3. The second, is your save file which will have all your plot flags contained within which of course do import to ME3.

There are achievement related plot flags that get 'ticked' when you complete them. For example, playing ME2 the first time and gaining Miranda's Loyalty gains you 'Miranda:Loyal' in your save file, and subsequently unlocks the achievement in the file that handles achievements.

It seems odd that you completed Legion's Loyalty mission and don't have the achievement, but maybe there's an installation error prohibiting your achievements from being displayed. I would wager you should be fine, but there's no way to be sure unless you either play through ME3 or use a save editor.
