Templar - Possibly Hawke, Sebastian
v,
Mages - Possibly Hawke, Anders (if not killed)
We know this is the ending of Dragon Age II.
Flemeth - Merryl,
v.
Morrigan - Possible warden (if romanced)
(We really don;t know what this two are planning and/or fighting about. I do hope that Dragon Age III actually deals with this conflict, which in the end of Witch Hunt it was heavily implied that it was coming)
Seekers - Leliana, ( I know she is not officially, but I do believe that she is the Field Commander), Cassandra
I do think they are looking for the Warden and/or Hawke, but I do not think is for the simple Mage v. Templar war. I think Morrigan v. Flemeth is coming in the future.
Grey Wardens - Oghren, Alistar (if not king or dead), Loghain, Nathan Howe, Bethany or Carver (if became grey warden)
Ferelden - Alistar
Ozzamar - Harromont or Behlen
Orlais -
Qunari - Sten
My point being there are a lot of factions currently running around in the world. It seems that there is a lot of potential for a major war and letting the player to choose one of the many factions.
Toughts?

I do think that maybe all the religions have some truth to them. There is nothing to say that Flemeth is one of the Old God that might not have been tainted by the darkspawn.

The conflicts will probably involve the Mage/Templar war because, well, how could they not (hopefully not every influential person in the Chantry will be siding with the Templars), with a possible side-dish of Orlesian nobility pushing to retake Ferelden for the Empire.
The Qunari conflict will probably still be looming in the distance, but I doubt it'll be too major a theme this time around (maybe some Qunari infiltrators here and there like Tallis). It'd make more sense to have that play out in Tevinter or Rivain.

If the setting is going to be Orlais, then I assume the 'primary factions' will be the Chantry what with Orlais basically being the seat of the Chantry and the Orlesian aristocracy with its endless scheming and plotting.

Actually it's rumored that the protagonist will be able to travel to tevinter in Da3.
O/t - But anyways I'll be swearing alliegance to the the Inquisition (The mage hunting templars) and possibly the political sect of the Orlesian empire.I believe the chantry should remain as it's an institution of healing & succor for the mind, body and soul but the divine must go, magicker lovers like her will give rise to another imperium and doom the good people of thedas.

Interesting.
But if that's the case, I'd expect Bioware to take this opportunity to properly introduce the Imperial Chantry and contrast it with the Orlesian Chantry we're all familiar with.
Also, it would probably be in Tevinter's best interests to see the Mages prevail (or, if not prevail, become less oppressed). Pro-Mage PCs might go to the Imperium for help while Pro-Templar PCs might go there to stop that kind of thing from happening.
Still... I guess it would also provide some room for Qunari shenanigans. Though I still think their role in the game should be limited to (major) side-quests.

A mage will find quarter in tevinter but A templar is going to find themselves between the heretical ashen ox men who hate them and the blood magisters who hate them more
With the circle separation & war going on, a mage protagonist may have the opportunity to lay the ground work for another imperium if not raise one completely by games end.
Personally I hope templars are given the chance to cleanse minrathos,re-regulate the imperial chantry and kill the 'black divine'.
