I had a much better and longer post written out and then accidently hit a wrong button and lost it. So, you're now getting a truncated and less eloquent version. Lucky you!
Anyways, The Rejection ending should be canon because it remains thematically correct with the rest of the series. Shepard's outright rejection of the options presented MAY have a more destructive end than any of the other choices, but it's what Shepard's done throughout all three games. Sovereign and Harbinger both attempted to convince Shepard that only THEIR way was the one that led to peace. However, every time they tried feeding Shepard that load of crap, Spehard just spit it back in their faces and kept fighting.
Even while knowing that the next fight might be the last. The original three endings, even destroy, are now made to look like acts of submission in light of the new Rejection premise. Also, the Stargazer scene for Rejection actually makes it sound like the following civilzations used Liara's extensive knowledge capsule to find a way to make proper peace or possibly clean house when the Reapers arrived again.
Maybe if they make a new Mass Effect trilogy they'll go with this newer ending and we'll get to see that one end with more thematic consistency than the current ones.
