 Well... I was waiting till EC is released and hoped it'll give us some new perspective- sadly it makes even more mess. So I present my shiny new theory:

What if Crucible is indeed trap made by Reapers which makes species focus on building such useless device instead of looking for way to really stop (or at least weaken) them? If galaxy history is as prothean AI on Thessia states- patternal- than it's likely. Let's say that every species have their own Shepard- single person able to rally all species and lead them to fight- to threat Reapers even! But there's easy way to stop him- giving him plans for miraculous device- Crucible. Now "Shepard" is running in circles trying to find "Catalyst". Let's say that every Shepard succeds even! And make it to conduit in "London"- it's still part of cruel Reaper joke. As we know- Shepard isn't ordinary person (symbolical Shepard being present in every cycle), knowing that Crucible is trap he could survive, retreat and manage to save fleet(s) defending Crucible! Then fight would still last creating problems for Reapers. Maybe cycle species would start looking for real weapon against Reapers! Instead whole military force in galaxy is annihilated during one (simple for Reapers) battle. It's over, galaxy is broken and ready to be harvested. What problem for Reapers is to fabricate plans (they managed to indoctrinate Protheans, right?) and show us only good way? Also- synthesis is presented as ultiamtely good ending- while decision to keep fighting meets with anger- maybe Shepard escapes trap and continue fight against Reapers?

If every cycle repeats some events fron previous one... Why our would be other?
