I've had this pet theory since March, and I haven't been on the forums since then, so excuse me if this has already been stated. I think the Reapers designed the Crucible. Seeing the Catalyst explain how they tried at Synthesis before only confirmed it for me today. The Catalyst said that the Reapers attempted to force Synthesis, but the Organics were not ready. What better way to force evolution than to give Organics a common enemy? By forcing the Organics to work together, each cycle passing along more knowledge, the Reapers were preparing the Organics to finally accept the new solution, Synthesis. The Reapers could have placed the plans for the first crucible in one of the data stores left by one of the cycles, monitoring it as it evolved from cycle to cycle, letting Organic life devlop until it was finally able to band together and create the Crucible. The EMS requirement of the Synthesis ending kind of supports this as well. You're not able to accept the Reapers' vision until you've truly united the galaxy and "evoloved" far enough for Synthesis to work.

TL;DR The crucible is a Reaper trap designed to force Synthesis.
