Just having Shepard order them extracted during the truck ride scene.  I mean just say 'I need you two to regroup with the Normandy.  We'll need her firepower to cover the beam until Anderson's team and I reach the Citadel arm controls.  If we get followed, we may not be able to hold the Citadel long enough to engage the catayst.  Keep a shuttle prepped for when we need extraction.'

Or insert whatever excuse you want.

Alternately you could just have the reaper they just killed fire one last beam while lying on the ground (it dies after it) at your party before you get in the truck, causing your 2 crew members to get hurt like they did and call in for extraction BEFORE charging the beam. 

Its just lame harbinger sits there like an anime villian while a giant ship just grabs two injured squadmates while tons of other mean nearby are dying.  Also, when I saw the scene I was like "Fire your damn weapons at the reaper Joker!  It's right there!"
