I chose Control because I'm too cynical to believe in a utopia. I feel that conflict is a part of life, and I don't truly believe that giving people access to nearly limitless amounts of knowledge is going to instantly put an end cruelty, war, slavery, or genocide. Not unless you completely obliterate greed, jealousy, thirst for power, religion, or remove free will. The "picture perfect" ending that Synthesis showed seemed extremely childish and unrealistic.
I like Destroy as well, but I feel that the continued presence of the reapers will help keep the cycle from repeating previous mistakes (and hopefully the specific mistake that caused an ancient race to think up the catalyst!) I personally believe that there was enough of my Shepard left to make the choice to return to dark space, should she feel that the presence of the reapers was becoming harmful to the cycle after the initial rebuilding stage. Would she retain enough of her humanity to hold them there and prevent the reapers from returning to what they were originally built to do - reaping? That's the risk I guess. I like to think that she's strong-willed enough to keep them in check.
