As in the software element. Once they realised that their AI created to solve the synthetics problem was going to make them into goo and process them, they created a 'patch' to interface with it and force it to consider other options.
But they got gooed anyway, but managed to record the software element.
Possibly before the next cycle, or over the next few, the Citadel then gets built by the reapers with a dual purpose: To house the AI and act as a honey-trap.
At some point over the many cycles, advanced races who managed to find the records realised that the AI the patch had to interface with was the Citadel, so they start on the crucible blueprints - a machine that can plug in to the Citadel and also broadcast whatever decision is made.
Over the cycles, the purpose of the 'patch' is poorly recorded, or forgotten, but the blueprints from many cycles are at least annotated with what that cycle was unable to finish for the crucible.
The we got lucky - either the Protheans or a cycle shortly before them finished it, but long after the purpose was forgotten.
At the point where Admiral Hackett contacts Shepard to tell him that the thing isn't working, the first purpose actually already is. It has patched the AI to consider alternatives. But millions of years ago in the first cycle, the plan had always been to then interface with the AI and tell it what alternative solution to choose. Or possibly, one of the first couple of cycles with a clearer idea of its purpose had realised that they would fail and couldn't predict what solutions would be appropriate for the cycle that eventually succeeded - so altered the patch accordingly.
Does that makes sense? It works for me.
I still want to know if people on the Wards during the last bit of the game were spared though!
So the original idea for the Crucible must have come from th Creators?

Also, quick question? Do you think the Reapers built the Relays on an ad hoc basis as and when they discovered a fledgling species?
So 50k years ago they find Earth and see some hairy dudes getting reeally excited about fire, and then put the Charon Relay there ready for when they become goo-worthy?
