Now that we know that the Catalyst is the Reapers collective Intelligience, here are a few observations/speculations I would like to make...
1. Since the Catalyst is a synthetic conciousness, assimilating other life (synthetic/organic) into its existing conciousness would not be viewed as conflict. It believed it was preserving the conciousness of all species not eradicting it. Since the Catalyst only knows its own state of being it has no reason to view this negatively. The Catalyst primary goal is order over chaos.
2. Obviously, organic life likely did not agree with this assertion which likely led the Catalyst to develop the Mass Effect Relay Network and Indoctrination as a means of control. We also know that the consisouness of the Catalyst exists primarily as a collective of the Reapers ("I am the collective intelligience of the Reapers) and partially the Citadel/Mass Relay Network ('The Citadel is part of me"). You could also assert that Indoctrination is in fact organics starting to become part of the Catalyst Conciouness.
3. If the Catalyst is a collective of Reapers Conciousness does that mean it would exist with the Reapers in Dark Space when the they leave the galaxy? This would explain why the Catalyst doesn't simply open the Citadel Relay to let the Reapers back in. Also, we see the effects of Indoctrination (the Catalyst) increase by proxmity. This supports this theory.
4. If the Catalyst exists in Dark Space this would explain why Soverign seems different than other Reapers. He has been cut off from the collective for 50,000 years. This would allow him to develop outside of the assimilated conciousness for a considerable amount of time.
5. When "up-lifting" other species to Reapers they really are assimilating the species into the collective Reaper conciousness. This explains Harbingers comments in ME2. He desperately wants to bring Shephard into the collective.
6. Control. Shepard willing submits himself into the Catalyst conciousness. He has a great impact on it but he is still only part of the collective conciousness. Life has no free will.
7. Synthesis. Seems like the Catalyst ideal solution. No chaos. Shared intelligence/conciousness. Life has no free will.
8. Destroy. The conciousness is destroyed. Life for the first time since the First Species can develop along its own path.
9. Shoot the red tube.
