Ending aside - What irritated you most about ME3?

First and foremost, the premise of ME3 is about the Reaper War...but it hardly felt like there was a war going on. Nothing was done to honestly involve the player in the Reaper War itself save for the opening and final mission. I understand the need to unite the races of the galaxy, but a lot more could have been done to reinforce what was going on. In fact, in terms of the premise, I'd say it's more like genocide than a war. I mean, seriously, between 1.8 million humans being melted down each day, all the casualities, and all the other humans being rounded up as slaves...the best they could do was give us a 10 minute intro and a 30 minute final mission to involve the player in the actual war? What is the point of even giving us codex entries with all the Reaper variants and vessels that were never actually seen, such as the harvesters, if nothing is done to actually introduce the player to one?
Aside from the Geth/Quarian conflict and some snippets of Cerberus, almost nothing was expanded on lore wise, not even the Reapers themselves. I don't count the dialog that ensued between Shep and God Child to be expanding the Reaper lore either. At the least, I expected to find a pda/video log/codex going into some detail on the Human Reaper wreckage in the Cerberus base. The lack of any significant mention on the Human Reaper wreckage made it feel like Cerberus hung it up in their base as more of a trophey than a research subject.
Finally, I found it highly annoying to be fighting Cerberus the entire time. There are plenty of people who want Shepard dead, groups that hate the alliance, as well as groups who would try to capitalize from the war. Yet nothing was done to project any sort of conflict in the game other than Cerberus and the Reapers, with Cerberus being the obvious dominating opposition.

Only one major city.
Harbinger was missing (one of my favorite characters)
Volus and Elcor were missing. Was hoping to see Elcor actually fight, or something at least.
Too much Cerberus
Auto-Dialogue

I get it, you don't trust me. You think I work for TIM. /after putting holes in cerberus heads.
They went a bit far with it.

Back to your other points, yeah there was no exploration and wonder in the third installment. And you spent most of your time fighting cerberus.
I think that goes hand in hand with my biggest issue. That is, the whole game felt rushed until you got to a major plot point. No exploration, no interesting dialogue with random people, no social hubs... It was do this, and this, and TUCHANKA. (Which was amazing) Then there was more lull, barely any interesting side quests, and then RANNOCH!!!
The flow felt off, they were just rushing you from plot point to plot point, and eventually the end. And I think that's what bothers me the most, it's that it doesn't feel like a real Mass Effect game. Sure the characters are there, and the weapons and cool tech, but it's lacking that magical sense of wonder and immersion.

For one, EDI as a playable character fembot was something that confused me, and actually made me a little uncomfortable. However, over the course of the game, watching her develop her own sense of humanity and appreciation of existence was one of the best aspects of ME3, especially after experiencing the Geth / Quarian Conflict.
This kind of goes hand in hand with something that struck me odd - the acting cast. Garrus, Tali, Javek, and the Virmire survivor can never make the team. Who does this leave you with? Liara, James "New Guy" Vega, and EDI the fembot. Though, unlike the other games, you can rapidly connect with them because of all the squad-sensitive dialogue. And as much as EDI freaks me out, her transformation (figuratively and literally) is really pivotal to the theme of Mass Effect.
Also, if the game completely immersed you in the war to the extent you're suggesting, it'd be incredibly depressing. Without the lighter missions and sidequests to break up the heavy nature of war, the game would be far too drab. It's already pretty dark.

This is Kai Leng. He IS a badass, and he IS a worthy rival for Shepard. You WILL feel angry and intimidated by him.

That the squamates and LI in ME2 where just cast aside in ME3. I wanted Samara back as a full LI and squadmate. One of the main reasons I got the game.
She was easily my most favorite character in ME2. I wish she was as introspective in ME3 as she was in ME2, but she's relatively tame. I would have definitely appreciate more characterization and dialogue from her.
I don't think as a LI it would ever work though. That highly contradicts her character. Though I do think something along the lines of "a close friend" would have been nice.

ME2 squadmates got crapped on.
The graphics took a dive.
The story, except for Rannoch and Tuchanka, took a dive.
The EC is a cop out, if not a double finger salute.

If that's too much of an ending-related issue, then I've always been bugged by the linearity. Everything about the Rannoch sequence is amazing, and it's a shame you can't go there first. For one thing, as minor as it is, wouldn't it be nice to get Tali's opinion on the genophage or on the devastation besetting her possible LI's homeworld? I mean, bringing her along on the rachni mission was a treat in and of itself. More of that would have been nice.
The only other thing that bugs me is the Citadel attack. It seems out of place and it's not connected to any major breakthrough in the plot or any Cerberus-related development, save to drive the point home that they're sneaky bastards who could strike at any time.

i agree with your second two points. But i feel like Shepard was involved with the war, he just wasn't on the front lines. This isn't Call of Duty.
True. However, there could have been side missions when back on Earth, such as rescuing civilians or soldiers that were captured, or even destroying a genetic harvesting varient, in an attempt to gain war assets. Mostly it's an issue of exposure. We have all these Reaper codexes, but a lot of them are never exercised within the game.
