Few weeks ago my harddisk broke down, but I had backups of my saved games and I was able to save my DA, NWN and ME saves. The problem is that the reinstalled ME3 won't recognize the old ME3 saves. Starting a new game using ME2 import is still available. Origin's cloud wasn't activated during my first playthrough.
Anyone got ideas how to solve this case.

BUMP! A wild trail of though. During my last playthrough I was running on 32 bit Vista and now I've 64 bit Win7. Thenagain, that doesn't explain why importin ME2 save works...

I'm having a similar issue.
Origin is installed on my c partition, and I have origin pointing to my D partition for new game installs. My Documents folder (along with ME1/2/3 save folders) is also located on my D partition. And I have my "Libraries" folder pointing to My Documents on D as the main "My Docs" folder.
Never had a problem before and now that I have re-installed the game again to play once more, the save files are not getting recognized.
I'm going to uninstall and try re-installing the game locally on C partition. But, something tells me it won't matter.
