I think if the three choices got introduced shortly after you found the plans on Mars. Something along the lines of Hackett saying "There are three different options on here but we have to program it ahead of time."
Then he gives you a quick overview of the choices, but says you can answer him later.
Then you go about the game constantly seeing lil side conversation that pertain too the choices, each advocating a different one. The game makes you check in with Hackett multiple times and he could ask you which you have chosen.
The decision needs to be locked in before a certain point. Maybe right after the Cerberus mission im not sure.
At the Cerberus mission is the TIM conversation. You can either fight and kill, get him to pop himself, or convince him to help you somehow.
London proceeds as normal but there is a problem the Crucible wont fire, so you have to run up into it. You can then include the Catalyst if really really really want to (You dont) As you are walking to the switch to trigger the Crucible manually you are seeing the war assets fight yada yada yada and then you trigger it and get your respective endning
The Three Choices should have been introduced earlier
