The keepers created the Reapers, just like the Quarians created the Geth. They made them build the Citadel, and included a VI for information and guidance purposes like Avina. They Reaper mainframe was safely hidden in a remote corner of the Citadel.

After a while, the Reapers started to become sentient just like the Geth did. They wiped out the Keepers before they could do anything to stop them. However, the Citadel's VI/Avina  "survived" and watched the whole massacre. In the following cycles, it started to work on its own solutions to stop the same from happening over and over again. It manipulated the Citadel for his wishes. However, every attempt to stop the Reapers failed, until Shepard came along.

What do you think? I know its not flawless, but makes sense to me.
