Shepard is already half synthetic and it doesn't hurt. I'd rather be part omni-tool with a bad complexion than be dead.
Also why not trust Star boy? Strip away all the mystical talk and he's a VI created for a singular purpose. To maintain balance. His programming compels him to go the best option available, and Shepard literally made better options possible, which was why he was cooperating. He's limited to his programming.
