In all likely hood indoctrinated civilians are probably killed by Destroy, not sure about the othersjustafan wrote...
I doubt that, the Geth had no interest in survivors until the very end. The Reapers on the other hand had a vested interest in keeping the Batarian population alive so they could be indoctrinated and converted later.
So long as the crucible cures indoctrination, the Batarians should still have a sizeable population and at least in a better position than the Quarians were.
