Suicide Mission was the best hands down.

Geth Consensus was the most intriguing from a story point of view IMO.

Suicide Mission felt truly epic and very satisfying.

Virmire was also great. The Sovereign conversation was very well done. Creepy and overbearing.

Virmire hands down, head and shoulders above any other, it had anything.

1) Beautiful planet
2) Great level design, great mission design
3) The Wrex confrontation
4) The hold the line Speech (Favorite speech in the trilogy)
5) Conversation with Sovereign ( Favorite dialogue exchange in the series)
6) Conversation with Saren, actually felt sorry for him, he thought he was doing what he thought was right, had convinced himself he still had his own mind
7) VS choice

Best combination, of dialogue, action, choices, and everything else in the series.

Ilos/Battle of the Citadel is second.

the citadel in ME1. The pure determination of shepard fighting through all the geth on ilos, making to the citadel and blasting out the window of the lift. You know he was done with playing games at that point. Saren and the reapers weren't going to win.

The suicide mission as well. Honestly, I was expecting something along these lines more in ME3. Not like, for every major story arc or at the end of the game, but I was expecting something where you would pick your squad, and send the rest of your team another way, picking a fireteam lead etc. I was sad that didn't happen in ME3. But totally made the suicide mission epic.

Pretty much all the missions in ME3. I really loved them all. Looking forward to ME3 dlc. Pretty much everyone I have talked to, and read reviews, etc. claim ME3 as the best game until they got to the ending. So.. that stands on its own.

ME1: Noveria - Killing Matriarch Benezia was so memorable because the first time I played it took me over 24 trys just to finally kill her and her comandos (on normal).

ME2: Recruiting Jack - When I saw her come out of that stasis pod and obliterate those YMIR mechs single handed, she instantly became my favorite ME character.

ME3: Grissom Academy - Reuniting with Jack was just so awesome, especially if you romanced her. It was just to bad she wasn't in the rest to the game

The Reaper fight on Rannoch was pretty good. Good use of "Repetition."

The last part on Tuchanka was crazy. Right under the damn Reaper....

I like the Luna Mission in ME1. Now I think "EDI."

The final battle with Harbinger was pretty... oh that's right, there wasn't a final battle. Just Casper the friendly ghost and his posse of reaping reaper pals and their logic that was written by a 4 year old. Marauder Shields died for me.
