Are you looking ahead to Mass Effect 2 and 3? WARNING: Possible spoilers ahead...
Saving the queen in ME1 gives you some interesting dialogue from her in Mass Effect 2, but then you are left with a difficult choice in Mass Effect 3. Killing her will make a Mass Effect 3 choice very easy.
Do you want more spoiler-laden information (specifics of dialogue and choice in ME2 and ME3?)?

Okay, spoilers ahead.
If you save her in Mass Effect 1, she will send you a message in Mass Effect 2 (through an Asari emissary) on Illium. If you kill her in Mass Effect 1, no message will be sent since she is dead.
In Mass Effect 3, if she is alive, the Reapers are using her to breed modified Rachni troops (Ravagers). She asks that you free her from the Reapers. However it looks like she too was modified by the Reapers and is possibly indoctrinated. From here, you have a choice: let her live but let Aralakh company die (a Krogan special forces group, led by Grunt if you let him out of the tank in ME2 and he survived the suicide mission), or let her die and let Aralakh company survive. I am not positive on the numbers, but I believe letting her live nets you 200 war assets, whereas Aralakh company is only 75 (and Grunt is another 25).
If you kill her in Mass Effect 1, the choice is much easier. In Mass Effect 3, the Rachni queen is replaced by a Reaper-bred Rachni surrogate. From there, the only real choice is to let the Rachni breeder die and let Aralakh company survive. From what I have read, letting the Rachni breeder live will eventually kill some people on the Crucible project and you will lose -100 war assets.
