This is something that I noticed as a theme right up until the very end of ME3. The complete destruction of a race hinges on Sheppard and his choices.
The Rachnai are possibly the best example. If you don't exterminate the creepy space spiders in ME1, you get another chance to whipe this entire race off of the face of the universe. This is an entire race, and while they may not be people in the traditional sense, but this is still an entire race that ceases to exist. When I chose not to exterminate them I was even treated to 15 renegade points. I mean, sure, they are kind of creepy, and have a history of not being friendly, and causing some trouble, but I wouldn't have regarded deciding not to snuff out an entire race to be an evil action.
The Genophage choice is a strange one because of the Rachnai choice. Accepting that the reason that my choice not to crush out the Rachnai was a renegade choice was because they are a possible threat to the galaxy, then why is it that using deceit to keep the Genophage going, and keep the Krogan threat in check is also a renegade option? The Krogan are built for conflict, and I don't see them being all glitter and rainbow hearts after the war with the reapers. Peace is just not written into the Krogan DNA.
The Geth/Quarian decision is an example, I'm sure, but as I made the choices that resulted in them both surviving, I can't be sure if my choices can actually entirely whipe out either peoples. This is also a little bit less of an example of what I'm talking about, as being able to save everyone is kind of the best choice.
In the end, the final choice falls in with this. The destroy option exterminates the Reapers, and the Geth, and a lot of people seem to believe that this is the best choice. Based on the fact that Sheppard has kind of made it a habbit to make life and death decisions for entire races, Reapers are kind of the ultimate power in the universe, and absolute power corrupts absolutely, it is only a matter of time until Sheppard uses the Reapers to crush out another race of peoples because harsh computer logic tells him that is the choice that saves the most people. That leaves Synthesis, which has always been sketchy as it sounds far too close to what the Reapers are already trying to do.
Someone mentioned in one of the threads that I wandered into, that the theme of the ending seemed to be self-sacrifice, as the more of Sheppard you gave up, the happier the ending would be, hence, do nothing, everyone dies, destroy the reapers, maybe sheppard survives, but the Geth don't and neither does EDI, and it takes quite a bit of work to get the mass relays back together. Control and Sheppard kind of exists as the entity controlling the Reapers, and he uses them as a weapon to promote his idea of goodand crush his idea of evil. Synthesis and Sheppard is converted into magical energy like Legion, and everyone lives hapily ever after, sparkles and unicorns. It seems to me, the theme is Sheppard exterminates entire races from the galaxy, and the only way for him to actually live on is for that trend to continue, with the extinction of the Reapers, and the Geth.
