Here's an example for each type of enemy.
Reapers --> Harversters
Cerberus --> Ship (like in Garrus/Samara recruitment or Kasumi loyalty in 2)
Geth --> Colossus
Different game mods like some kind of missions with a squad of 4 and not
just waves of enemies like it is now would also be good. Also would be nice to receive a
new faction cause geth, cerberus and reapers are getting a bit boring. Collectors would probably be a good choice for this and a boss for them could be a scrion. Harbinger can ASSUME DIRECT CONTROL of the collector drone flanking your team as well. On gold, there would be more than Harbinger, you'd have some different Reapers giving their puppets different powers.
Maybe for gold the bosses could be Reaper destoryers, with a new class with the ability to call in 20 vehicles equipped with a set of Thanix Missles or a few objective points where the missiles are waiting to be activated. Or a few Cains. Could work but I imagine it'd take a lot of balancing, I imagine something like the destroyer shooting beams down onto the map
and you having to dodge them like in single player?
It'd have to ignore most cover for it to be challenging, though.
This type of boss would definitely need new maps.
