Every once in a while I'll launch ME3 and the framerate will be terrible, across the board. It first becomes apparent in the main menu, the menu selection will lag way behind the cursor rather than following it exactly, and the animated computer screens will be very choppy. Framerate in game is noticeably choppy, and prerendered cutscenes are so slow that the video lags behind the audio and they end well before the video finishes playing. It happens maybe 25% of the time, but once it happens, closing and restarting ME3 does not fix the problem, I have to restart my computer and hope for the best. I do use 3D Vision, and the problem becomes unnoticeable when I turn it off, though I'm not sure if that's because it fixes the underlying issue, or improves performance enough to make it imperceptable. Performance when this problem does not occur is great, even with 3D Vision on (roughly doubles the load on your graphics card.)

I've got an Intel Core 2 Duo processor (E8500 @ 3.16 GHz), 4 gigs ram, an nVidia GeForce GTX 560, and Windows 7 x64 Ultimate.

With 2 cores (which isn't a lot, but should be far smoother than 1 core), there is a strong chance you are looking at moments of heavy disk activity blocking. Or simply disk bottleneck. If you have a way of keeping a disk usage graph in the background, look at it right after this. Same on cpu, and though it should not usually be an issue, it is possible with things like microsoft indexing...which would consume both cpu and disk throughput. I always turn off the microsoft indexing, and in the case of antivirus, set it for when I won't be playing. Automatic downloading of things like microsoft update could be yet another issue.
