Imagine if Starkid was not controlling the Reapers, but had instead formerly controlled the Reapers as a peacekeeping force to prevent conflict between synthetics and organics. Finding his solution to no longer be feasible (rightly or wrongly), the Reapers became autonomous and discarded the catalyst, who's programming has been helplessly dormant on the Citadel ever since.
As the Crucible docks, the catalyst is reactivated. When Shepard meets him, he is presented with the backstory for the conflict ("I was created to solve a problem...") by a catalyst who now doubts the validity of the synthetics vs. organics supposition. The AI is no longer Shepard's enemy, but the original source of power for the Reapers who now wants the conflict to end.
Narrative Problems solved:
1. Shepard is no longer committing suicide because his enemy told him to.
2. Cyclical synthetics vs. organics conflict is now seen as a possibility rather than an inevitability, and the player is able to decide which s/he feels is accurate based on his/her experiences in the game.
3. The catalyst is now a sympathetic character, making his appearance as vent-boy actually make some tonal sense.
4. New enemy no longer introduced in the last 5 minutes of the game.
While most of the final options would remain the same, they would be seen as tools for the player to use as opposed to choices the player is forced into.
Finally, if Shepard finds none of the choices palatable, the Catalyst offers to download all of its data on the Reapers, their technology, and their weaknesses. Our cycle then (with high ems) stops them at the cost of a forever-destroyed earth (has to have a downside compared to Destroy), or (with low ems) ensures that future civilizations have the technology and knowledge necessary to defeat the Reapers conventionally.
This would have been a way for Bioware to keep their endings, keep their central premise, and solve a majority of problems with the ending.
And it would have only required revamped Shep/Catalyst dialogue.
