This was really tough. I was only 100% sure of Wrex garrus and tali going into this... I got the list down to Wrex, Garrus, Tali, Mordin, Thane, Legion, Kasumi, EDI... two names too long... so after much thought my final 6 are:
Wrex
Garrus
Tali
Mordin
Kasumi
EDI
Wrex
Garrus
Tali
Mordin
Kasumi
EDI

I agree that ME2 had too many characters.
My 6 would be:
Garrus
Jack
Kasumi
Wrex
Liara
That last slot is hard. Either Mordin, Morinth or Vega.

I remember answering this exact question a few months ago and it was easy. But now I have trouble with the last 2 that I would want...
Tali
Liara
Kasumi
VS (you know whichever one is alive ;p)
Grunt...
Wrex...
Honestly if I only got Tali, Liara, and Kasumi I think I would be totally ok with that lol. Combat abilities don't really concern me I just really like these characters.

I tend to prefer biotic and tech classes, and my choices generally reflect that. Additionally, I generally prefer characters who provide interesting story lines over those I'd want to share a beer with.
Jack: In the actual games, I find she's got one of the best character arcs. As part of my optimal party, she's got biotics and an ammo power. And there's plenty of interesting potential options for her deeply damaged character as Shepard helps her to work through her issues - one way or another.
Morinth: An odd choice, more based on potential than anything else. The Ardat-Yakshi are an interesting footnote as the asari's dirty little secret, and a hedonistic serial killer squad member would provide interesting conflicts as well as a wealth of potential character development. Perhaps a paragon could convince her to cloister herself at the end of the mission, while a renegade could turn her talents against those who truly deserve death.
Javik: Rounding out the biotic team is the Prothean. This is turning out to be a damaged and dark squad here. Regardless, he fits well thematically in his search for vengeance and he's got some very attractive biotic abilities, as well. That said, I have a difficult time envisioning him participating in ME2 without some fairly major character rewrites, and it's hard to see his character evolving significantly over several games.
Legion: He's one of the characters that has a tendency to act like a walking codex entry (See ME1 Tali and Liara) but I find he's lots of fun regardless and brings some much needed punch to an otherwise physically weak squad. Add in something to set up/detonate combos to his toolkit and he'd be good to go. That said, he's got little to no potential character arc, so he'd probably have the least compelling story.
EDI: One thing I would like changed would be to make her look a bit more...demure. Other than that, she's got a solid power loadout and good options for story lines and character growth, hopefully expanding beyond "I want to be more human". She and Legion also work nicely with the trilogy's heavy organics vs. synthetics theme. Plus, I just tend to have a fondness for artificial life forms.
Kasumi: I won't lie, this is a choice to bring some needed positivity and levity to the team. EDI has a great dry humor and Legion provides unintentional humor, but Kasumi is genuinely cheerful and upbeat. She's another that may struggle to sustain her story over multiple games, though her available powers are nearly unrivaled.
Kind of funny that I didn't include any ME1 characters, though that wasn't intentional, and Ashley would probably be number seven if that was an option.
Thanks for this topic! It's a fun thought experiment.

If I could only choose six, it'd definitely be:
Garrus
Miranda
Liara
James
Javik
Kaidan
Garrus was basically in my party the entire three series. I like Javik because he's hilarious and bitter.

Cool idea.
I picked mine based entirely on who I would want around the ship rather than combat
Liara
Garrus
Wrex
Mordin
Thane

I play infiltrator, so my teams are always very tech based without many biotics :/
Garrus ( I cant leave him out, Even if im playing infiltrator)
Tali ( Also one of my favorites)
Wrex ( Good strong meat shield incase people get in close)
Legion ( Intresting to have him around, Im a really big fan of the geth in general)
Jack (I need some biotic power other than wrex, and she always has such nice things to say.... )
Kasumi ( Shes pretty much a ninja, how could I say no? )

Liara (Oh yes! Her so much! I love everything about her!)
Wrex (Most badass character in the game!)
Garrus (Everybody loves Garrus!)
Tali (I don't know why... I like having her around in the storyline)
Kaiden or Ashley (One of them has to be there!)
Thane and then Koliat (Biotics and stealth... me like!)

Only 6, eh?
Miranda
Tali
Garrus
Jack
Kasumi
Liara
I LIKE Ashley... but I don't like her powerset. I'm just not a huge fan of pure "soldier" types, honestly.
And if we added two DLC characters like we got in ME2:
Javik
Wrex
Miranda
Tali
Garrus
Jack
Kasumi
Liara

Just a quick summary of the results so fa for those interested:
The top squad right now, going by individual votes, is Garrus (47), Liara (41), Wrex (40), Tali (32), Mordin (27), and Miranda (25). Legion (21) is a close seventh. Jack (17), Javik (17), and Grunt (14) round out the Top 10
Wow Jacob has no votes? No love for Jacob? Can't say I'm too surprised, but I mean come on, even Kaidan has votes!
Interesting that the bottom six are Jacob (0), Morinth (4), Samara (6), Kaidan (7), Zaeed (7), and then a two way tie between EDI (8) and Ashley (8). I'm surprised that Morinth and Samara are two of the bottom three. James (9) and Kasumi (9) are the only other squadmates that are not in double digits.
This leaves Thane (12) as the middle option. I'm shocked at this because I have Thane in my squad. Oh well.
The only thing we can conclude so far is that Garrus (47) is the most popular squadmate, and Jacob (0) is by far the least popular one.

It's a variation of Garrus, Tali and Liara. So effectively the same squad I had all the way back in ME1
A few times in ME2 I swapped Garrus out for Legion, just because he was kickass.
