Mass Effect 3 was not sad or depressing. Just stupid.
Hmmm, i can't think of a sad ending. Prey does not have a said ending but there is a sad moment involving Jenny.
I don't really feel sad at game endings so i can't give a good answer.

I hear Shadow of the Collosus had a pretty sad ending.
After going through hell to resurrect his dead companion Mono, a battle weary Wander finally succumbs to the dark power of the demigod Dormin, transforming him into a hideous apparition. It turns out that Wander has been nothing but a pawn the whole time, as the cavalry arrives just in time to defeat him and send him flying into a magical vortex.Once the dust settles, Wander has been reverted to a baby and a revived Mono scoops him up, unaware of the punishment he’s endured to save her.
Why it’s great
It’s a massive, cruel plot twist that stabs at the heart. After beating almost impossible odds and defeating the Colossus in the name of love, it almost seems as if Wander will finally get the girl. But he doesn’t, and it’s even more harrowing to know that Mono will never understand who the baby Wander is, or the sacrifice he made to bring her back to life. In short, it’s bloody poetic genius.
MGS3 has a pretty "impactful" ending too,

Metal Gear Solid 3: Snake Eater
Silent Hill 2 - Specifically, the In Water ending.
The Legend of Zelda: Link's Awakening
Those three are what immediately came to mind.

Dragon Age: Origins, without Witch Hunt, I'd say.

Red Dead Redemption and Silent Hill 2. I'm probably forgetting a few others.

1) Pretty damn sure that Sam finds out his kid is dead in the very beginning of Double Agent.
2) Alan Wake wasn't a sad ending.
3)Red Dead Redemption hinted at that ending too hard and too long for it to be emotionally shocking.

FO3 pre BOS was the most depressing for me. Not sad so much, more why the **** can't I play post MQ in a Bethesda open world game.
After BOS it's all good though.

I thought the ending of the 2008 Prince Of Persia game was pretty sad. I understand that the Prince was getting a bit attached to Elika... but he doomed the world so that she may live again. =(
