This is an issue that really got me stuck when I did an ME3 playthrough without an import. Although I felt that the Geth VI isn't as friendly as Legion, for the most part he communicated what Legion would had said in a blunter manner. It was a difficult decision, but I had to choose the geth, although both sides are to blame.
However, what really made me favor the geth was the difference in which the winning side would respond. The quarians bathed in their victory, but the geth showed regret if their creators were killed. In addition, the fact that the conflict ended by convincing Gerrel to hold fire made me sympathize with the geth much more.
While we may argue that the quarians have many innocent non-combatants, I can't help but feel that the quarian admirals themselves held them hostage by fitting weapons on civilian ships. Civilian casualties would be both the fault of the geth and the quarian admirals, especially Gerrel.
