Or any of those replicator-tech creatures we have seen in various scifi universes, Lexx and Stargate for example. Ofcourse stopping them afterwards would be a bigger headache than letting the cycles continue

Arthur C. Clark, Issac Asimov and Robert Heinlein, known as the "Big Three" in science fiction writing. Because just the writing prowess of one of them would fix the ending, but all three, they would write an ending that would make your soul cry.
In truth, I say if your going to make appeals to the scifi gods, why not just ask for their help directly. Because they if anyone could do it.

oh yes and the Battle Frontier from Macross Frontier(50 years post the original series) in true enormous mech style that is a big ass beam canon... lets see how the Reaper Shields hold up now.

These ships were built to be both maneuverable enough to engage fighters but have the punch to take on capital ships. 1. Admiral John "Black Jack" Geary of the Allaince 1st Fleet from the Lost Fleet series. He'll likely bring null field weapons with him and I doubt a Reaper could withstand that.
2. All three factions in Sins of a Solar Empire.
Ground forces
1. Zerg
2. Commander Kristine Longknife from Mike Sheperd's Kristine Longknife series
3. The Star Marines from Ian Douglas' Heritage, Legacy, and Inheritance trilogies.
we might have trouble dealing with the Zerg afterwards, though.
