The more I think about it, this could probably solve 2 or 3 outstanding issues:
1 - Actually presents Shepard with more detail about "why" this conflict exists (maybe through images he projects of previous cycles and their repeated attempts to unsuccessfully solve this organic-synthetic issue)
Or better yet, he shows up sometime around the end of the 2nd act (I'm thinking Rannoch after defeating the Reaper) and brings back the original dark energy ending.
2 - Refuse changes from Shepard meekly trying to remain true to his ideals to Shepard gathering more than enough energy and resolve for a galaxy-shaking final showdown (giant robots optional).
Now you know... for this to work...
Shepard is going to have to Spiral Engery... EVERYONE is getting mech and the Normady is going to get a bigger verison of the Normandy that is the size of moon and turns in mech itself..
And the has to do that creepy open up a hole in space and peak through entrance.

So something along these lines?

Hell, just give me this scene with Shepard and Starbrat in their respective places.
Shepard - (After brawling with the Catalyst to a draw) Even so, Catalyst. Even if this conflict proves to be endless... I will believe.
(Shepard's blood and eezo start spiraling around his/her omni-blade)
I will believe in the me that believes in myself, all life, both organic and synthetic, and the future we forge for ourselves!
(Blood eezo merge around the blade, forming a god-like Mass Effect Core)
And I believe in this core...
(Everything switches to black and white for the ensuing epic event)
THAT IS MY SOUL!!!!!
(Shepard's defiant battle cry and Catalyst's enraged scream echo throughout the galaxy as they collide. When the stardust settles, the Catalyst is beaten, its body rapidly collapsing from Shepard's core piercing the ethereal construct.)
Catalyst - Then you must be willing to protect the galaxy at all costs.
Shepard - Of course we will. Sentient life isn't that foolish.
(Cue victory explosions, triumphant return and whatever melancholic moral message of responsibility the game wants to end on.)
Exactly, because for all the power they both noticed the Anti-Spiral and SImon just ending up in a good ole knuckle up brawl. Honestly it showed damn determined the Anti-Spiral was you gotta give him respect on that.
Yeah that pretty much sums it up and how awesome the movie verison of ending is. From universe size mech battle to good ole, knuckle up brawl.. That is how end an epic sci-fi tale.
TTGL started out as parody of Mech anime and it turned in to one of the greatest of all time.
Oh but we still need the epic mech fight because damn it I want to see Garrus in a mech with a mech size sniper rifle.
