You could replace the Catalyst with a Rat-burger and it would still be better that what we got and would probably make more sense to boot...

I would choose a Keeper to replace the Catalyst. Have it be the "head Keeper" or something. Give us some more background on the species while simultaneously putting something that isn't Starchild there.

My vote goes for AM from "I have no mouth and I must scream". Just imagine Shepard standing there on the Crucible and suddenly AM gives a great speech about how much he hates us all. Ah, the wasted potential...

I think it would be kinda cool if it took Sheps form. Or maybe the VS. What would be better is if they did what they did in leviathan dlc. Have the AI take multiple forms of people you know. I thought it worked well in the DLC.

Shepard uses his data file in ME1 to gain access to the citadel. Who is to say that he couldnt have uploaded himself (unknowning to anyone at the time) and become the catalyst for a secret Prothean mission to aid in the crucible for the next cycle?
