I know it's supported, my question is how to access it. I would like to have a transparency in my maps for some custom objects, I can only assume this is accomplished by an alpha map in the texture, but how do I set the material to read this and show in game.

It does use the alpha channel of the diffuse texture, yes.
Look at the nug's whiskers for example:

If you disable alpha testing, the whiskers will instead look like this:

The trick, however, is in the mao file, which controls how the alpha channel is interpreted. I'm at work right now and don't have the toolset here, but just look at the mao files for some of the models using texture transparency.
