3) Tell Shepard and the Alliance everything I know about Cerberus. It seems like they could really use some insider intel. I get immunity in exchange.
4) During the Citadel Coupe, shoot Kai Leng in the face while Shepard is busy talking. Seriously, Shepard's great, but he/she doesn't act fast enough sometimes.
5) Divide my time between looking for my sister and researching what Cerberus is doing with those weird implants.
6) Use Biotic Slam to help Ashley understand the difference between Cerberus and ex-Cerberus.
7) Discover Horizon and my sister. It's suprising that Liara missed the whole death camp disguised as a refugee outpost. Then again, she's suprised that the Protheans weren't Care Bears. Anyway, help Shepard put an end to that place and rescue my sister while we're at it.
8) "Hey Shepard, remember I told you where TIM's base is? Let's take it out."
9) Follow Shepard to London and help end the Reaper War.

All of this, though dialogue indicates that Miranda wasn't on the Citadel at the time of the coup.

Well When a civilization is in danger, i don't think they would care whom saves them as long as they get saved. Combining resources of the Cerberus and Shadow Broker, I am sure they can bring in some favors or have more reasonable people in power. Garrus, Tali and Mordin are more reasonable than others within their species.

Shepard never turning himself in scenario = still seen as Cerberus. No matter if they rip insignas off clothes or repaint the SR2

Yeah but those actually in charge are not. They will never associate, or wish to be known to associate to, a Shepard who represents a terrorist organization in league with a crime syndicate. No matter how dirty they are themselves (and they are).
The only way you can retain diplomatic credibility is by submitting to the Alliance trial between ME 2 and 3.
One of the biggest problems Shepard has to deal with in the trilogy is politicians wishing to avoid s**tstorms, and letting the galaxy be doomed in the process.

Barely those 2. And because they knew him personally. If it wasn't for Hackett, the rest of the Alliance's high brass would've taken action to apprehend Shepard during ME2.
My point about civilizations not willing to help if you don't get back to legality still stands.

Hackett has never even seen Shepard up until Arrival, and even then he greatly commends Shepard for the mission.
Not that it matters anyway since Shepard is a Spectre and the Alliance has no legal authority over him/her.
Also, in the middle of an intragalactic apocalypse, you have to be literally retarded to deny legitimate help from somebody just because they used to affiliate with a criminal group, unless you value your public image over your life.
